I change margins, header and footer to what I want and it prints fine. However, If I open another layer, or close and reopen KM the settings revert to default.

Is there a way to make changes stick?

What K-Meleon version and windows are you using?
Are you using some K-Meleon translation or localization?

I tried this in 1.1.5 prefs (about:config):
kmeleon.print.margin
as string type, value example; "1,50"

and in 1.5beta2 prefs (about:config):
print.print_margin
as string type, value example; "1.50"

In both versions works fine, your values are restored to default values when you open or close a layer because is when prefs are refresh.
When yoou close K-Meleon prefs are saved, but this not success in your case.
Your problem is that your prefs cann't be saved or modified.
Check your profile folder access and that "prefs.js" file is accessible (not "read only" checked) and your windows user have privileges to write in your profile folder.

If you not solved your problem, create a new profile in K-Meleon install folder with a "profile.ini" file in your K-Meleon folder.
